What is the major mechinical difference between the 51 V8 and the later full flow 289's? How much part interchangeability is there? Are heads swapable?

Heads are swapable, but the early heads have smaller valves and ports and the push rods may have to be swapped. Lots of other stuff not related to the different bore will swap too. (Cam shaft, oil pan, water pump manifold, timing covers and so on.)
